I think the proper course of action here would be to purchase one VL license of Win10 Pro. Non-profits have a history of overbuying licenses because they get them dirt cheap and usually someone who doesn’t understand licensing is behind the purchases.

They were incorrect in saying that you were not eligible for the free upgrade. So you have a Microsoft Enterprise Agreement? I wrote an article on this back in Oct. All you need to do is fill out the attached form to be license compliant in using your VL media to perform the free upgrade. Let me make a point that I neglected to mention in my OP.
